Finally, this may be too recent and too popular, but if you're looking for story in an FPS, trying playing F.E.A.R. Silpheed, if you can find it, was a sweet top-scrolling space shooter. One of the first PC side-scroller/platformers, made by id Software around the time they were working on Doom II. In general, just check out old games by Sierra, they had a real good variety of game types, and high quality stuff, too - I'd recommend the Quest for Glory series and Lords of Magic.
